Actually the engine and propeller mainly help it move forward and turn; the key device controlling up-and-down is the ballast tank. A ballast tank is a big chamber on the sides or bottom that can hold water or air. The submarine does not keep changing its shell size; it changes how heavy it is and its average density.

When the submarine wants to dive, it opens valves and lets seawater into the ballast tanks. With water in, the sub gets heavier; its buoyancy does not grow as much, so gravity exceeds buoyancy and it sinks. When it wants to rise, it sends high-pressure air into the ballast tanks, pushing the water out. Less water, more air, the sub gets lighter; now buoyancy exceeds gravity and it floats up. If it wants to stay at a depth, it fine-tunes the water and air in the tanks so buoyancy and gravity are exactly equal. Then it neither keeps sinking nor rising, as if it found an invisible floor in the water. The submarine also uses smaller trim tanks and fins for finer control. Like when swimming you slightly change posture to slide up or down a bit; the submarine must also move forward while constantly fine-tuning.
